1. Imprinting - when figuring out your preferences (or even before that), something happened to you that developed into a foot fetish, for instance, a friend makes you smell her feet as a joke, et cetera. This might not necessarily come to the forefront of your sex life immediately.
2. Neurological cross-talk - the areas of feet/toes and genitalia are next to each other in the somatosensory systems, a neurologist hypothesises that there could be cross-talk between the two areas in people who have a foot fetish.
What do you think? I personally lean towards 1 as imprinting is a known theory for other fetishes, plus 2 is not peer-reviewed (last time I checked) and not generally accepted by the neurological society. Is there a third option I missed? Comment below!
